Sorry for the inconvenience caused by this issue.
Per your description, we understand that your OneDrive will create duplicate folders on your OneDrive synced folder. We did search to find the cause of the problem but couldn't find the exact reason but we think this could be caused by some conflicts with third-party software.
To narrow down this issue, we suggest you try these steps can check the result:
1. Unlink the current account and Uninstall the OneDrive application (Go to Control Panel to remove it). After uninstalling, re-install the OneDrive application (you can download via this article) and check whether it creates a new duplicate folder.
2. Try to set up your OneDrive account on any other device and check whether you will encounter the same behavior.
Moreover, can you provide the screenshot of these error message and duplicate folders? Does this situation happen to other users in your organization? Please feel free to contact us.

It seems to work now, but now I have many folders in the File Explorer.... see attached pic.

Thanks for telling us that you can work after reinstalling OneDrive. However, we can see clearly that you have duplicate OneDrive sync folders in File Explorer.
We suggest you click OneDrive icon->Setting->Account->Unlink all the accounts. (Make sure all the files are synced, and no OneDrive sync folder show in File Explorer.) Then try to reset OneDrive by following steps: Open a Run dialog by pressing Windows key and R,
copy this and paste it into the dialog window then press OK
%localappdata%\Microsoft\OneDrive\onedrive.exe /reset.
After this, sign in your account in OneDrive again to check the results.
